Paul Quinn’s side were up against it on Merseyside when they went behind to Phil Bannister’s spot kick on 16 minutes.
A looping header from Joe Evans doubled the home team’s advantage on 57 minutes, prompting a raft of substitutions from the Hove Edge side.
James Pollard got one back with an excellent free kick from the edge of the area with eight minutes left but the visitors were unable to draw level.
Brighouse are now 12th in Division One North of the Evo-Stik NPL and will look to get back to winning ways at home to Droyldsen on Monday (7.45).
Droylsden are 17th and crashed 8-2 at Northwich Victoria yesterday after conceding four goals in the opening 18 minutes.
